and the one from Professor Layton and the Diabolical Box where they first arrive at the Folsense station. I just love the creepy atmosphere of the train station and the way that, once they get through it, the whole station shakes like an earthquake and finally the entire town of Folsense lights up.
Also notable: that scene in Professor Layton vs Phoenix Wright: Ace Attorney where they arrive in Labyrinthia and...

Okay tbh every single anime scene in any Layton game qualifies (and may I add, play them).

For a game that others are likely to have played, I love the cutscene in Pokémon Omega Ruby where your player character dresses up in the full body suit and rides Primal Groudon.

I didn't expect it. I was in awe. I didn't expect Claus to kill himself at the end, right when he got his sense of self back. I didn't expect the world to end and restart. I sobbed and this was the first game to make me cry that hard.

Totally forgot about the Go-Rock Quads until you mentioned them! They aren't my favorite cutscene, but they were definitely my favorite part of Pokémon Ranger. I really loved that game back in the day.
