I think in terms of the absolute scariest villainous team leaders, Ghetsis is firmly at the top of the list. I agree, though: for how absurd their original costumes look, Team Plasma in Black/White was actually fascinating, fresh, and well thought out (not that they weren't in B2/W2, especially with the split between the team).

Team Flare is the best evil team, followed by Plasma, but Magma is way way more awesome than Aqua. I hate Aqua, lmao they're all so stupid and Archie is annoying. I feel a spiritual connection to how logical and calculating Maxie is.

I'm gonna have to say Team Rocket. They are evil for profit and that extra realism makes them almost more threatening.
They are the kind of people you meet at bars and you think she's cute so she asks you for your phone "to enter her number" but really she's trading all of your Pokémon Go team to her phone, keeping the strongest and selling the others.
